yeah, but creatures who have live birth like mammals (lions, dogs, cats, etc. etc.) don't really have a chunk of their ear missing when they are born

Hmm, interesting question.
The first thoughts I think of are:
- got bitten or injured in a fight
- from an accident
- genetic mutation (not too likely, but not impossible)
It could pretty much be anything though
But it would be interesting to know. Many Fan Fics tend to show that she was bitten, but I don't know

Well...could it be that she maybe got shot by a poacher or some other human (guys doing a documentary? XD) I don't think that it says anywhere that she (and others in the TLK universe) haven't come into contact with humans.
