Can't you see he's suffering?! He was abandoned and he still feels that way. The only reason he hasn't left permanently is because it's the only place he can go where he get get good food and water. To him it's just shelter, not a home.

"yeah, but... as a pup, a really young pup, i met my real dad, and then he lead me to this collie and when i turned around my real mom was watching, then i play with the collie's pups and then when i turned around again, mom wasn't there! i searched everywhere! and then i got lost and couldn't find my dad either! if i hadn't found the city, i would've died of starvation! it's just...the memories... i'm just scared that if i get too close to her i'll loose her too! she's always out and when she comes home i'm usually already asleep..." he's worried about losing you. but he can't lose you if you're never there...

I can't come home earlier- my missions force me to come home late, even at midnight. He's usually already knocked out, and it's hard to wake him up or get him to stay awake! And when I am there, guess who's still sleeping?

So whats keeping you from getting in bed and just sleeping next to him? Also do you really need to go on every mission? Honestly Knuckles could handle missions himself. You have to make time, for him. He wants to love you but since you're always gone, he can't. You know what would be really nice, if you slept with him tonight and in the morning you would wait for him to get up, so the first thing he sees is his big sis's face! He would be elated!
