Okay, after reading kati-kopa's comic, I started thinking. I was heartbroken at the thought of innocent and sweet Kopa having to be murdered my Zira, so, I came up with my own theory:

Zira wanted to avenge Scar so one day, while King Simba was out on patrol and Queen Nala was taking care of newborn Kiara, she told Kopa that they should go for a little walk. Kopa was bored out of his mind because Simba wouldn't allow him to come and why would he want to watch his mother nurse Kiara. So, Zira takes him very far from the Pridelands, to the Elephant Graveyard. And she tells him that the only purpose of Kiara was to replace him and that he should live there forever. Kopa, being young and gullible, believed her. So Zira goes back to the Pridelands and tells Simba that she saw Kopa being carried off by a large pack of Hyenas. Of course, you may be wandering why Zira couldn't just kill the cub. But if she did, she'd have the smell of blood all over her. And surely, there would be a mess of blood and a body - which Simba might have eventually found. The Kingdom is devastated. Months go by. I also read that there was a friendly hyena named Asante (fictional). But that also gave me an idea. What if an animal of some sort finds Kopa on the brink of starvation? The animal asks if he is Kopa, which he is. The animal tells Kopa that everyone thinks he's dead and that Zira witnessed it. This is of course suspicious, so the animal finds Kopa food, then fetches Simba. Then, Kopa is rescued, then Zira is banished.
"Then why isn't Kopa in the movie" you might ask. Well, after a few weeks of recovering, Kopa is already in his teens, as he was an older cub when was in the Elephant Graveyard. So, teenage Kopa wants to set off by himself. He didn't want the life and responsibilities of being a ruler. He didn't think he'd be a great King. So he gave the position to Kiara and left - promising to return soon. He couldn't find anyone to start a Pride with and returns. He returns to find that Zira is dead and Vitani and the Outlanders have returned. So, he starts a pride with Vitani :3

Well, that's my theory. ^_^
BTW: all the Outlanders thought that Kopa was still dead so of course Vitani wouldn't have had a clue that Kopa was still alive x3

If Simba could smell blood on Zira, why couldn't he smell Kopa?

No, I said Zira couldn't have killed Kopa, because Simba would have scented the blood & Kopa.

But Kopa was near enough to her to have rubbed some of his scent on her. Surely Simba could smell that.

No, you see: Zira was able to get rid of that scent. She couldn't get rid of the scent of blood...its complicated.
