Mufasa's death would be a perfectly understandable reason for his over protection. Simba was still psychologically traumatized. He was betrayed by his uncle and lost his father in the most unfair way possible. The nightmare he had is a common symptom in people who suffer from Post Traumatic Stress Disorder. Since the Outsiders ally themselves with Scar, Simba is justified in banishing them, given he doesn't want her life to suffer as his did, and they are "backstabbing murderers" calling for the blood of the Pride Landers. Zira even confirms this in "My Lullaby" when she wants to hear, "The sound of Simba's dying gasp. His daughter [Kiara] squealing in my grasp". In the end, Simba's own traumatic past is often of a reason for his over protection.

No, it isn't. Not only because Kopa is nowhere mentioned in the sequel, but if Zira killed Kopa, Nala would also be protective as Simba over her daughter, but we see that she is laid back about Kiara's protection. As I mentioned before, if Kopa was killed by Zira, Simba wouldn't have sent Timon and Pumbaa to protect her because they could easily be killed by the Outsiders. Simba would have send in stronger reinforcement over her daughter. Finally, the biggest flaw of the theory is that the age gap between Kiara and Kovu would be much wider than as seen in the movie.

You are free to use your imagination as you like. Half of what told is Simba's Pride is left unexplained, and it's creative to use fanfiction to try to solve them. However, just don't promote the "Zira killed Kopa" as if it were true. It only confuses people who aren't familiar with the Kopa books, and the book and movie universe will forever be separate entities.
