It's actually sunRISE not sunSET. The camera angle is a little weird in the scene. With the sun to the left of Kovu and Kiara, they are heading south - south east. The Upendi thing apparently took all night. The angle showing Zira is kind of at a low angle, which shows the sky above her, not the sky to the side of her. It's also a close up shot, which doesn't lend itself to seeing a lot of the background. The light streaks in the sky got "cropped" from that shot. Since the sun is just starting to color the horizon, of course the sky directly overhead would still be completely dark. Or, she could be against the north-northwest skyline, which would NOT have light on the horizon yet.
They say "goodnight" because they are heading off to bed, even though it is getting close to dawn. It still is technically night for them because they haven't slept.
