Adult Kovu generally has Dark Green eyes, yet sometimes due to location and settings/lightening his eyes appear a blue-green. Yet, there is a few scenes where Kovu's eyes are bright green, much like Scar's own...

Yeah, a simple answer could be a miscolor but now with The Lion Guard out, why doesn't this/these Scar-painting/s have his normal GREEN eyes?

Perhaps Rafiki choose to paint Scar's eye's red to reflect The burning rage in his soul.

It's just a stylistic thing to make him look more evil. When he wants to kill Simba for the first time the lighting makes his fur appear more reddish and his eyes brighter so he resembles Scar more.

I think the changes in Kovu's eye colors (and similar to differences in Nala's eye color in the first film) are mostly due to the lighting of each individual scene. As you see in some of the nighttime scenes/darker settings, the colors on the characters look more dulled out. The fiery aura around Kovu when he rescues Kiara is symbolic to showcase his inner evilness. As for the use of red in those Rafiki's painting, keep in mind, red is a strong color that symbolizes hatred, violence, and rage. Much like what SimbasGuard noted, I believe it was done for that reason.

Hm, might be. And Kovu says in the movie "Maybe there's a darkness in me too.". He may have talked about Scar, maybe he feels something strange inside him.

I'd be more inclined to think that Kovu fears becoming what he was trained to be, regardless of what he truly wants.

Nope. Possession isn't a thing in the TLKverse. Kovu looks different due to lighting.

It's because of lighting. I seriously doubt at the creators actually entended for him to be possessed by Scar.

Seriously though, all your "theories" make me think that you don't actually know how art works or something.

I think it's worth pointing out that eye color changing is a thing too. People with hazel eyes may notice their eyes looking greener or browner in different lighting or circumstances. Same for people with blue eyes, those tend to shift between blue and gray. I think the same sort of thing is happening here.
