I noticed something that was really bothering me, and I'm pretty sure it's just poor animation but I wanted to see if anyone else noticed it-- Kovu has absolutely tiny pupils when he rescues Kiara from the fire and throughout the first half of the movie. After his run in with Kiara, his pupils grow to normal TLK size. Anybody else notice this? I realize it's sort of a really picky thing but it sort of gives Kovu a very odd appearance. =P

Well pupils grow larger when you are relaxed, and are small when you are angry. So they were probably showing how Kovu became more relaxed when with Kiara.
Also small pupils look evil (Look at Zira compared to Kiara) so they wanted to make you think that Kovu was evil.

Zira's eyes are still much larger than Kovu's.

yes, though Kovu looks somewhat normal after he joins the pride, I account this to him being broken of his evil, brainwashed, maniacal ways.

I have noticed that, it looks really weird and wrong. It`s hard to say if it was done deliberatly.

Pupils change in size with light, I believe, and it would make sense for them to be bigger during the fire because the flames are bright, and he was probably stressed out.

But they're small in the fire scene...

Pupils dilate in dark areas to improve vision. In a well-lit area, the pupils will be small because there is a lot of light reaching the eye. They gets bigger in darker places to allow more light to enter the eye. That's why when you walk outside after being in a really dark room, it takes a while for your eyes to adjust to the increased lighting. *science nerd*
I'm not saying this is the reason for Kovu's weird looking eyes, but keep in mind that the fire scene was extremely bright. Of course that doesn't explain why Kiara's pupils were still really large, but I guess his eyes was just more sensitive to it lol In the dark scenes, such as the pic OP linked to, his eyes are "normal" sized.
As someone else pointed out, it also makes him look more shocked/terrified. Simba's pupils were pretty tiny too when he watched his father tumble down the gorge:
